dputhier/pygtftk
A python package and a set of shell commands to handle GTF files
This tool helps computational biologists and bioinformaticians manage and analyze Gene Transfer Format (GTF/GFF2.0) files, which describe gene annotations. It takes GTF files as input and allows users to filter, convert, and extract specific gene-related data. Additionally, it offers powerful statistical analysis to identify overlaps between custom genomic regions (BED files) and gene annotations, outputting insights into region enrichment and correlations.
Available on PyPI.
Use this if you need to process, filter, or extract specific features from GTF/GFF2.0 annotation files or statistically analyze the overlap of your genomic regions with gene features.
Not ideal if you primarily work with GFF3 file formats, as it does not currently support them, or if you need to perform analyses on very small datasets where the overhead of a dedicated tool is unnecessary.
